Understanding protein structure dynamics with mechanics and applied mathematics

Biological functions of proteins are closely related to structural dynamics, and different structural motion patterns determine different biological functions of proteins in biochemical processes. Given the spatial structure of a protein, the movement track of the protein structure can be obtained by establishing the structural dynamics model, or the overall movement of the structure can be decomposed into the superposition of vibration modes of different frequencies, which can help to further understand the movement characteristics of protein biological activity points in the process of ligand binding and catalysis.

This lecture is to present the progress in the study of protein structure dynamics. Three kinds of protein structure dynamics models and solving methods are analyzed: the molecular dynamics method, the harmonic dynamics and stochastic dynamics method. From the point of view of mechanics and applied mathematics, protein folding at nano-scale can be formulated and simulated in a rigorous way. For example, harmonic vibration of elastic dynamics method is applied to atomic modal analysis through a network model, which is called Normal Mode Analysis (NMA) method. In this lecture, one can clearly find that protein structure dynamics is the principal mechanism governing the bio-functional motions at nano/sub-nano scale in our body. And it opens a prospective direction for mechanics and applied mathematics in the field of biological research.

报告人简历:

孙卫涛,1998年本科毕业于大连理工大学工程力学系, 2003年毕业于清华大学工程力学系,获工学硕士、博士学位,2003年至2005年在清华大学计算机系高性能计算研究所从事博士后研究,2005年至2019年为清华大学周培源应用数学研究中心助理研究员、副研究员,博士生导师,现为航天航空学院副研究员。2005年以来,先后在新墨西哥州立大学, 新加坡南洋理工大学、美国莱斯大学、芬兰阿尔托大学等国际知名大学开展学术合作和访问,成功组织两届“青年学者应用数学研讨会”(清华大学),三次受邀担任国际会议“Computational Structural Bioinformatics Workshop”程序委员会委员、会议主席等职。主要研究方向包括复杂介质波动理论和算法研究、计算生物学理论和方法等,作为负责人多次承担国家自然科学基金,中国博士后基金、清华大学骨干人才计划、校内基础研究基金和清华大学自主科研计划等课题,发表论文40余篇,专利授权7项,出版专著《弹性波动方程的有限差分数值方法》,编辑出版《FRONTIERS OF APPLIED MATHEMATICS》, 研究成果获得中国石油天然气集团公司技术发明二等奖。
